Are you implying that the GOP should fund something that wasn't voted on by Congress and was put on hold by a Judge? If the GOP is going to vote to fund any changes, especially major changes to immigration law, it should be a bill that made it's way through Congress, not on order signed by Obama. Obama is trying to be King, not a President.

No I am not implying anything of the kind. I am saying outright if republicans vote against a clean Homeland Security funding bill, they will be responsible for it being unfunded.

A clean bill should only fund protection of the nation, not enforcement of Obama's illegal immigration push. He said so himself on numerous occasions that he didn't have the power to do what he went and did anyways. They shouldn't fund his push, and if the shutdown comes because the Dems insist that it stays in, then it's on their heads. No funding for Obama's illegal orders.

Does that leave the funding for Obama's illegal orders in the current bill? You haven't stated whether that would be a clean bill or not.

I don't think there is funding which goes directly to the executive order to save millions from deportation. I am pretty sure (going just by logic) the funds just go to the Department of Homeland Security. Moreover, right now, his order is on hold. The ones who would suffer right off the bat are those who work, they won't get paid. A clean bill just means a bill without the added reversal of Obama's executive order. If congress wants to address his order, then they can of course address it in another bill.
