After all, faith is all about fighting against devils and obstacles without stop. We cannot afford to loosen up, or else, we will become the envoy of the devils, who have entered the world of pleasure, and disturb the shakubuku spirit that our organization have finally managed to establish going through all hardships.

1. Is stop correct? Or should it be stopping?
2. Is a comma needed after devils?
3. Should it be disturbed instead?

Stop is correct, but archaic.

2. Is a comma needed after devils?
Not needed, in fact incorrect. Also after 'or else'.

3. Should it be disturbed instead?
Yes, if the meaning is intended to be "we will become the envoy of the devils who have ... disturbed the shakubuku spirit".

No, if the meaning is intended to be "we will become the envoy of the devils ... and [thus] disturb the shakubu spirit".

You don't need any of the coas except maybe the first

Shouldn't "have" be "has"

"going through" is a bit awkward

If you mean this one: "that our organization have finally managed to establish", well, my take is that in standard American English, yes, it should be 'has' because in that variety of English there is always singular verb agreement with collective nouns such as "club", "organization", "Ford", "IBM", "Congress" etc. However, in British English the rules are somewhat different, and it is not uncommon to see plural verb agreement with collective nouns like this. I would go for "has" mainly because of the American spelling of 'organization' with a Zee.
