If the candidate is seen as not being legitimately elected by his own party, he or she will be severely handicapped in the general election. If it looks like your nomination was crooked, a large part of your base might not vote for you.
If Hillary does get indicted, the strongest choice for the Democrats might well be running Hillary with Biden as VP. If she can't fulfill her duties due to legal matters, you at least have someone in the bullpen you like.
