This sentence is the correct one. The c in commodities shouldn't be capitalized as well as the p in protection.
The second sentence has matched up an awkward pairing of
probably and
might not. The use of file in past tense is wrong form of tense for this type of sentence.

"If Alfa had prepared for the sharp rise in Commodity costs, the company probably would not be filing for bankruptcy Protection now" is correct dear. You can also use this sentence on the place of above one that:-
If Alfa had prepared for the sharp rise in Commodity costs, the company likely would not be filing for bankruptcy Protection now.
