“I said shhh,” Sophia whispered. “Bite your cavalier tongue. There are spies everywhere.”
“You’re paranoid,” Vivina said, drawing a high giggle from Lyrica.
“I’m what’s left,” Sophia said.

What does the last sentence mean here?

It's difficult to say without more context, however the meaning which can be taken from what you have provided is that Sophia is the only person still meeting some requirement (those who are not spies?) when all other possibilities are discarded.
