This pair of jeans was too long. She had it/them altered.

Which word in bold should I use?

Yes. Jeans, pants, trousers, bloomers, knickers etc are usually referred to / thought of in the plural, even when a single garment is meant.
Goodness knows why.
Maybe it's because we have two legs.
