“The chart shows the passenger kilometers traveled by different means of transport in the UK in 1999." Can I use "modes" or "methods" intead of "means" here?

I believe the answer is yes you can since they all basically mean the same thing. However, I am not an English expert and there are people on this site that are. They might have a different opinion.

Yes, you can use "modes" or "methods". Mode is very commonly used.

I would just point out that we spell "kilometres" thus in the UK.
