Suddenly, a deep thundering noise fills the air/atmosphere.

Which word should I use?

Both are acceptable and common. "Fills the air" is slightly more colloquial, but only slightly.

I would write, "Fills the air". When I talk about the atmosphere in the room I'm more likely to be referring to the emotional climate than the actual air.
