I read this sentence on my IELTS preparation book
While the two students both submitted equally strong application ,the academic board had to make a decision and choose only one for the scholarship.

So." Equally "here modifies the verb "submitted ? If it modified "the strong application ",shouldn't it be equal not equally ?

It's modifying strong, which is an adjective. Adverbs modify other adverbs, adjectives, and verbs.
