My boss came in looking for someone in my team and the person was not there, so I replied to "He went somewhere, I don't know where he went" . Is this statement a right usage of the word went or is it only appropriate to say "He is gone somewhere, I don't know where"

You can say

He went somewhere
He is gone somewhere (archaic)
He has gone somewhere (modern)

@raghuishere,
It's okay Rag

We'd be more likely to say, "He's gone, don't know where"

... and in this case, "He's" is a contraction of "He has"

Well Con I'm not so sure: I'd vote for "He is"
