situation:
One day Peter, my friend, has invited me to his house, and while we are watching TV, Peter's mother/father/family members come back, and then in our language we would say: sorry to bother/for bothering, as a kind of greeting.
What are the equivalents in English?

I'm not sure about an equivalent, but usually saying "Thank you for having me" to thank them for allowing you to stay is acceptable.

If Peter invited you, there's a good chance that nothing would be said. Or just "Hello", "Good afternoon/evening".
If a friend in the morning before going out says 'Have a good day', what can I say in reply?:
1. Thank you.
2. Have a good day.
