I just want to know the diferences among flock,herd and shoal.
Can they be used in the same way?
I really hope you could help me.

Not really. Not usually.

flock of sheep
herd of goats
shoal of fish

If animals are actually being herded, then I suppose it would be correct to refer to them as a herd. (cattle, sheep, goats...)
