How to understand the inconsistency of USDA's report?

First, USDA says "(USDA) prohibits discrimination in all its programs and activities on the basis of race, color, national origin, age..."
And then, USDA points out: "Not all prohibited bases apply to all programs."

Whoa! "In all" and "not all" are not consistent. How to understand you, USDA?

Context:

The U.S. Department of Agriculture (USDA) prohibits discrimination in all its programs and activities on the basis of race, color, national origin, age, disability, and, where applicable, sex marital status, familial status, parental status, religion, sexual orientation, genetic information, political beliefs, reprisal, or because all or a part of an individuals income is derived from any public assistance program. (Not all prohibited bases apply to all programs.)

It is not inconsistent. Your first sentence notes the no discrimination policy applies to all programs. It then lists various basis for discrimination, however not all of the listed basis apply to some programs. The quote even notes this i.e. "and, where applicable..."

So it is saying the anti-discrimination policy is universal throughout the programs but not all the basis of discrimination are relevant in every program.
