-He had risen and paced the room as he spoke. Now he halted in the recess of the window. There was such a ring of conviction in his voice that I glanced up in surprise.

I know recess means a part of a wall that is set further back than the rest of the wall, forming a space, but IN means something special? Does the RECESS sentence mean the same as 'he stands at the window'?

No. The window is a dormer window in an attic or a bay window. The window is in a sort of little three walled kickout from the wall. He has stepped into this recess thus formed.
