Please explain and give your suggestion (usage of certify / certificate).

In a bona fide certificate given by the principal it was stated like this...
“This is certificate that Mr. Suka was a student of the Department of Mechanical Engineering.”

Is it right? “Certificate” can be used as transitive verb?

No, it is not right. 'Certificate' is a noun, the verb is 'certify'. Such text in a certificate is often like this:

"his is to certify that Mr. Suka was a student of the Department of Mechanical Engineering.”
