Having perceived a glimmer of scientific truth, I find at once both a sense of satisfaction and a longing to understand some even greater Truth.

By spelling the second "Truth" with an capital T the writer has made clear that he or she is referring to religious "Truth". Thus implicitly they are not the same kind, and the repetition you wish to avoid is not taking place. I suppose you could write "Having perceived a glimmer of scientific truth, I find at once both a sense of satisfaction and a longing to understand an even greater Kind". However knowing when to leave things alone is an important editing skill.
