Context:

Chief Justice John Marshall administered the oath of office in the Hall of the House of Representatives. The United States was at war with Great Britain at the time of James Madison's second inauguration. Most of the battles had occurred at sea, and the physical reminders of war seemed remote to the group assembled at the Capitol. In little more than a year, however, both the Capitol and Executive Mansion would be burned by an invading British garrison, and the city thrown into a panic.

A physical reminder typically means a scar, something that can't be healed, but it can also mean what isn't there -- a missing arm or leg, especially when the topic is war.

You're right. A physical reminder of war would be something than can still be seen, like a gun emplacement, bomb damage etc. Most naval battles end up with the ships sinking below the waves, and can no longer be seen.
