Which refers to "PTPN 22 gene"? Or its variant?

Besides, what does "gain" mean here? Acquisition?

Context:

An increase in costimulatory molecule activity, or protein tyrosine phosphatase nonreceptor 22 (PTPN22) activity, will decrease BCR signal strength. A variant of the PTPN 22 gene which encodes a gain in function mutant of the phosphatase has been identified as a susceptibility gene for many autoimmune diseases, and may be a critical locus related to B-cell dysfunction [22].

@oristarA,
the variant.

The sentence is nonsensical as written (gain in function mutant of the phosphatase?), but I would guess that gain infers acquisition or incremental addition in function
