Was it a science fair organized especially for designing a program to analyze and sort DNA patterns?

Or was it a science fair for any inventions, and the boy happened to win first prize for the program he designed?

I would guess the latter, since student science fairs are generally open-ended and welcome a variety of projects. It depends on the context, of course, but I think most readers of this sentence would would interpret it this way as well. Still, you are correct to perceive that it is not entirely clear.
