How come you speak English so well ?

Is the above sentence correct? I don't think so. Am I correct?

It's not what I would say, but people do say that all the time. I think it's short for "how does it come to be that ..." , so it's probably grammatically incorrect.

At any rate, we were never allowed to say that at home.

I would likely say, "How is it that you speak English so well?"
