If you hadn't joined in the discussion, some members might have learned the wrong things.
I think the sentence is correct, but I just want to make sure. Or should the sentence be rephrased so that it reads more naturally?

I can imagine rewriting it thus
It was good that you joined in the discussion, since otherwise some members might have learned some wrong things.
But actually I think your sentence is fine.

You might try simply inverting the clauses.
"Some members might have learned the wrong things if you hadn't joined in the discussion". That way your sentence is perfect.
