Well, I've never been a woman traveling alone -- in fact, come to think of it, I've never been a woman traveling
anywhere -- so I can't speak from personal experience. I would say, however, that most of the places that you'd want to go are ok, even at night. I wouldn't recommend going to the south or west sides at night, or even a few of the el stations on the north side, but you'd probably avoid them anyway. On weekend nights, the el/subway is filled with people; we have a few pickpockets working the mass transit lines, but random acts of violence are very uncommon.
