Does "them" in the phrase "anyone who accepted them are criminals" refer back to "those pardons"?

Yes. "Them" refers to "those pardons".

He is saying that accepting a pardon is an admission of guilt.

His claim is incorrect, but that is what he is claiming.

"Pardon" comes from a vulgar-Latin ("perdonare") loan-translation of the Old High German firgeban ("to forgive", "to give but also "to poison")).
