Which is correct:
The building permit has been applied for with University City.
or
The building permit has been applied for through University City.
or a better suggestion

@dabbadabba,
Building permits are usually applied "to" but can go " through" a building department.
We applied to the city for a building permit.
We applied through the Planning Commission for the permit.
