I think his mother was really Aunt Bea.

I think Aunt Bea was already past menopause by the time Opie came on the scene. Opie was 6 at the start of the show and Bea already had the body of a woman who had run out of eggs. I think he was the illegitimate son of Andy and the blonde chick from Petticoat Junction.
And what about his brother who used to play the banjo on the bridge?
I did a quick research and could find nothing about the mother. I opt for spontaneous generation.

Opie's mother
Opie's mother is mentioned only once in the series. In "Wedding Bells for Aunt Bee", Andy tells Opie he had a love for the boy's mother similar to the love Aunt Bee feels for her beau. Other than this one mention, Opie's mother is non-existent on the show. There are no photographs of her in the house, or other souvenirs, and no one mentions a grave. She apparently has no relatives in Mayberry such as parents or siblings as Opie never mentions grandparents or aunts and uncles except those on his paternal side. In the backdoor pilot episode from The Danny Thomas Show, viewers learn Andy lost Opie's mother when the boy was "the least little speck of a baby."

That smells all over of a cover-up story.
I think opie was bea's change of life baby.
or maybe he was mothered by one of those girls who came down from mount pilot.

Your knowledge of such matters is downright creepy there "trep. I always thought that ANdy was doin a hooker who wound up getting pregnant and ANdy , because of his deep religious belief, didnt want the ho at any family functions . SO, after Opie was born,Andy had BArnie take her out to Mt Pilot where there was this "terrible accident" (nudge nudge, knowatImean?) . BArnie was given the deppidy job shortly therafter.

THey only mentioned Andy and Barney were cousins in the first two seasons.
Michael J Pollard played Barney's cousin in a later episode. He was not Andy's cousin, however.

Early in the series, Andy and Barney comment that they are cousins. However, several episodes muddy the lineage and suggest that Barney may not be directly related to the Taylors. On "Aunt Bee's Invisible Boyfriend", Barney tells Andy, "If she {Aunt Bee} were my aunt, I'd wanna investigate this fella" (no familial Taylor ties). In one porch dialogue, Barney speaks to Andy about buying his folks a septic tank for their anniversary. Andy does not refer to them as aunt and uncle (no familial Fife ties). On several occasions, Aunt Bee reminds Andy that, "he's YOUR friend" (suggesting no blood kin to either Taylor). Yet in another installment, "Cousin Virgil", Andy is introduced to Barney's backward cousin Michael J. Pollard, who is obviously not related to the sheriff. While one can rule out a shared Taylor bond, the two could be related via Andy's maternal side, or most probably via Andy's late wife. Genetics aside, Barney and "Ange" (as he frequently addresses Andy, a derivation from Knotts' real-life nickname for Griffith) are best friends, having grown up together in Mayberry, and Barney maintains warm relations with Andy's son Opie and his Aunt Bee.

Do you think it's possible that it never occurred to the writers of Mayberry RFD that a bunch of people (communicating via computers) would analyze and annotate their weekly comedy show decades after the show was first broadcast? Maybe they never did a family tree of the Taylors and just made things up as they went along? After all, it's a sitcom and not the lineage of the French throne. Just sayin'.
Well, Mayberry fans are fanatics and as such, they deserve better.
