We are new to our house (several months). We have a rainsoft water softener, but have serious issues with the water. Our toilets are blackened, one has slimy foul smelling water (but only one?), we are getting black specks of stuff in the tubs, our clothes get stains, some days the water stinks. We add Iron-out to the softner weekly and clean the filter in the well house that same day. What are we missing?

I would have the raw well water tested for Ph, Iron, Total Hardness and Bacteria right away.
Your softener and filter in the well may not be enough to treat the symptoms you listed.
