I'm not sure what you're worried about. Many people take the train to and from the airport everyday. What's the concern?

If you're afraid of being mugged or robbed on the train, I second ehBeth's point that you probably have nothing to worry about. The main concern I would have about luggage would be that it can be inconvenient to schlep around through train stations and within trains. I hope you won't have too much of it?

This dotty old dame managed to get into NYC from Newark, on the train, with luggage (and only got lost once!). I'm sure you'll be fine (and safe)

"Train" is ambiguous. What I had in mind was the subway from JFK to Manhattan. But I agree, New-Jersey Transit from EWR to Manhattan is fine.
