I believe to a take an action with respect to all the files on a flash drive, you highlight one file, then press Ctrl-A.

What if you you want to delete almost all of the files? Do you have to delete the files one-by-one? Or can I use Ctrl-A to select all the files and then is there a way to un-select a few of the files?

Press control-A to select all the files in the directory. Then control-left-click on the files you don't want. This un-selects them. Keep the control key pressed as you un-select one file after another.
