i didn't get it at first either but from what i understand [not much haha] frank took donnie back in time at the end so that he dies when the plane crashes into his room, because when he dodged the plane frank got his eye cut out so frank took donnie back in time so he would die so that wouldn't happen... argh... do you understand? I don't really know how to explain. =S
