If my son and daughter are illness and I pray for their recovery, which word should I use.

I pray that my son's and daughter's illness/illnesses be cured soon.

It depends.

Illnesses is a plural of illness.

If they have more then one illness between them, then illnesses would technically fit, but it's not how I would normally say it.

You could, of course, pray that they are cured of all their ills.

Ills has a greater range of meanings from simple illnesses to harm, evil, sin, disaster, distress, etc.

Illnesses is more specifically about disease, and poor health.

Use 'illnesses' because it is more direct in what you're trying to expess. 'Ills' isn't as specific, and might lead a reader to think you're refering to the more general things that the word is used for.
