If it turns out that Al Qaeda was not responsible for 9/11 (no one knows for sure at this writing), would our presence in Afghanistan be considered legitimate? Could there be other reasons why we invaded these contiguous countries?

I guess I'm not sure what the above statement means.
I see the intervention in Afghanistan, by multinational troops, with UN authorization as a legitimate endeavor, for those very reasons. Had the same situations applied in Iraq I would not have the problem with it that I do.
The caveat to the entire situation is that the US' willingness to avoid "finishing" its commitment in Afghanistan is nothing short of criminal, in my opinion.

those terrorist were responsible . . . as for Iraq that's a whole different box of sand.
