The PKR de-facto leader said despite such a serious allegation made against him and the late Karpal involving the country’s judiciary, yet no action was taken by the authorities.
Can 'despite' be used together with 'yet'?

Agree. The sentence is better without the 'yet'.
You can use either 'despite' at the start of the first part, or 'yet' when you come to what did or did not happen . Not both.
Despite his father ordering Peter to stay at home, he went out on Saturday.
His father ordered Peter to stay at home, yet he went out on Saturday.
