He said that the bodies were yet to be collected.

Is "were" correctly used? Shouldn't it be "had" instead?

Either auxiliary verb is correct here. There might be a preference for one or the other depending on context but as it stands, "were" is fine.

Were yet to be collected: it was planned to collect them, but this had not yet happened.

Had yet to be collected: they needed to be collected, but this had not yet happened.
