Can a Wordpress with its plugin WooCommerce E-Commerce site be taxed or pay taxes ?
If it can how does that work ?

It depends on how well your government is tracking online purchases for taxation purposes, or if they care at all. Hasn't got a damned thing to do with your plugin usage.

Hint: an adept government, hell-bent on collecting taxes, will be figuring out how to tap into location settings.
