Hi
Imagine the situation where you would be sitting with your friend in the cafe and suddenly his telefon rings. After he ends the conversation you want to ask him with who he was talking - and that's the point How Should I ask him about it:
1) Who have you talked to/with?
2) Who were you talking to/with ?
3) ...
And situation number two. You were talking with your friend and he has just told you that he talked with somebody yesterday, so you want to know with who so you ask :
1) Who had you been talking with/to yesterday?
2) Who was you talking with/to yesterday?
3) Who have you been talking yesterday with/to ?

I will be glad if you help me and correct that all mistakes.

Both can be answered with:

Who were you talking to? (just a few minutes ago or yesterday)

(Some will say it should be "Whom")

That one word comes from my language - just a mistake.
How about others options? Are they good or completly wrong ?
