Which sentence is clearer and a better choice:
A gift card in the amount of $300.00 was given to the customer as agreed upon in lieu of making vanity top and ceiling flaw corrections.
or
A gift card in the amount of $300.00 was given to the customer as agreed upon in lieu of correcting vanity top and ceiling flaws.

I would say the latter as that is clearer.
