The court heard that the girl and the accused had lived in the same flat since 2008, together with her mother, older brother and grandmother. Her parents were divorced.
Can "had been living" substitute for "had lived"? If so, is there a difference in meaning?

Basically, either one works – they are very close in meaning. "Had been living" implies that she might have left at any time, "had lived" tends to imply a little more permanence.
