Which is clearer and a better choice:

or
Please let me know if you have any concerns about the punch list and also when we can expect payment.

The second is the better choice.
Ideally, I would make the two thoughts (punch list and payment), into separate sentences.
Please let me know if you have any concerns about the punch list. Further, when can we expect payment?
Please let me know when you have gone over the punch list and when we can expect payment for the job.
