Singapore’s home affairs ministry said it agreed with Liew and suggested that Malaysia help in the common fight by aggressively rooting out drug kingpins who send drug traffickers from Malaysia to Singapore.

Secondly, it said, Putrajaya should take serious steps to prevent people from being recruited for drug trafficking, and also prevent them from crossing over to Singapore.

Is it correct to use " Secondly" when “Firstly” is not used in the first paragraph?

Yes, that's fine. It's obvious which sentence came first.
