I need some help on the religious prejudice of Shakespeare's time and how this is translated into the characterization of Antonio and Shylock.

Ah, think a little. Do you see any obviously prejudiced remarks or attitudes towards Antonio or Shylock in the play? Chances are those remarks closely reflect the religious prejudice of the time. Now think about how Antonio and Shylock are presented. That's just about what people in England thought of Jews at that time.
Try Googling something like religious prejudice 1600s england jews and see what you get. You may be surprised by what you learn.
