Even if somebody tells us, “Just be patient because this is the place of suffering and troubles,” the fact remains that there is a limit to our patience.
Should the comma be outside the quotation marks instead?

I believe that in BR usage it would be, yes.
Back when books were printed by handset type, printers would put the period or comma to the left of the quotation mark because that reduced breakage somehow. Nowadays people sometimes put the comma or period to the right because they are not quoting the punctuation. So it is optional.
