Where I live, one of the local newspapers has on the front page its name, the new paper.
Should the name of the paper be The New Paper instead when I am writing the name of the newspaper?

Yes. What you mean to communicate (a specific business entity) is much more clear when you capitalize. How a company might set up it's graphics for aesthetic reasons isn't the best model for how others ought to refer to them.
I concur with Bernie. However else one may refer to it, the name of the leading American journal is The New York Times.
