As I mentioned earlier, Nichikan Shonin’s “Six-volume Writings” is a doctrinal writing but at the same time, it is a writing refuting erroneous ideas of many heretical priests.
Especially, “The Threefold Secret Teaching” that we are going to learn is a writing, which refutes “Rokunai-keimo”, written by Ankokuin Nichiko, who was one of the cliques of the oneness of theoretical teachings and essential teachings.
1. Can "Especially" start the sentence?
2. Is the comma after 'writing' needed?
3. Is a comma after 'keimo' needed?

The Threefold Secret Teaching is a writing is not deserving of special emphasis.

Not especially but given that the entire sentence is utter drivel why not.
Are you thinking of the word "specifically"?
