Can a helping verb be part of a prepositional phrase?

Example: This bus travels across town but does not stop by the train station. We have to identify the subject, verb and prepositional phrases in the sentence and we are wondering if "but does not stop" is a prepositional phrase, and if not, why?

This is a compound sentence:
Bus/ travels ...but ...(it) does travel

All other words are modifiers

By / station (prep phrase)
