Well Water problems

I live an old farmhouse with a well. We were having problems with our well water. The well company came out and had to replace the pump. Then they disinfected the well. I was told to run an outside hose until the water ran clear. I ran the hose for 2 days and still not clear. I then ran it for 6 days. Still not clear. I was told not to worry about it. Is this normal? Tests came back "normal" but everything washed in the water becomes lightly stained and does not come clean.
I believe this water has also been making me sick for quite some time.

I know nothing about wells, but when city water service is disrupted, there is often a period of rusty looking water. I speculate that a coating of rust is disturbed by the sudden restoration of water in the pipes.
