I was thinking a FFT, but someone said ,"when you read it out loud, because the 'F' starts with a vowel (pronounced "eff") it needs to be preceded by 'an'.
It definitely looks weird, but it's one of the quirks of English."

Go with the way it's pronounced. Use 'An'.

That 'someone' was correct, and for what it's worth, I don't think it looks weird. A fast Fourier transform, but an FFT. A file transfer protocol server, but an FTP server.
Similarly, you say 'thuh Federal Bureau of Investigation', but 'thee FBI'.
