I wonder if I should put a comma at the end of a definition, as in the following:

linguistic competence - the knowledge of a language possesed by a speaker
to indulge - to allow yourself to have or do something that you enjoy

Nat, an immediate reaction, the phrase after the second hyphen must apply to the verb 'indulge ,' in which case the comma would be perfectly okay

However, technically then, the definition includes that phrase, throwing the speedreader into a state of confusion

These are definitions taken from a dictionary. I am not interested about the content, but rather if I should put a comma at the end of such a defintiopn (when there is a term + hyphen + definition).

Or, for example, when I write something like this:

What do phrasal units have in common?
* they cannot be decomposed into separate parts

and use small letters, should I put a comma at the end?

Do not use a comma and a hyphen.

If you mean after "parts", absolutely not. I suggest you study the rules of punctuation.
