I'm installing a dusk to dawn switch on my 3 garage lights. I have 2 of the 3 lights that have 2 black and 2 white wires coming into the box. Where does the electrical loop begin?

It begins at the light switch. The first light has two wires coming in from the switch and two going out to the next light (one black, one white). The same for the second light. The last light in the loop will only have one pair of wires coming in.
